I htink this is mildew, plain and simple. The reson it seems to keep coming back and is hard to remove is that it is growing from the inside ofthe shingle out, from under the stain.
When I am looking for a stained shingle finish, I buy predipped product. That way it comes dry and with the stain sealing the cedar shingles onm both sides. It sounds like your shingles were already damp when the stain was applied, locking the moisture in to feed the mildew spores, which are everywhere.
There may be some sort of fungicide spray you can apply similar to what was mixed in the newer stain you used. Check at a garden center or hardware sore
