I just inherited a Craftsman radial arm saw (model number 113 29461) and the rip fence and even the table top are pretty cut up. This is a dumb question, but when making cross cuts or even miter cuts, are you supposed to cut through the rip fence?

To answer your question, yes you do cut through the fence when doing cross or mitre cuts. When setup to rip your blade should be paraellel to the fence. I have a radial arm saw and am not sure of your setup. Behind my fence are 2 other boards. One is a primary spacer 1 1/2" to 2" wide directly behind the fence board. The other is around 5" or 6" wide behind that. All are secured by the table clamps. These spacers should be of dimensions that allow for adjustment for in and out rips. Hope this info helps.
