Every six months or so I replace our water filter to clense the water coming into the house. I just this last week replaced the filter. New filter isn't getting rid of a smell with our water. Smell is very suttle, not rotten eggs. Mostly in bath, but sometimes can smell in kitchen. We have been having alot of rain lately, what could be the problem.

What type filter are you using? Some filters do not "cure" odor problems.
I have found that if I use charcoal filters, I have to replace them frequently. (Fortunately, my water tastes and smells good.) A "standard" paper filter stops the dirt and lasts me several months.

Do you have a typical tank type water heater? If so, well water is basically untreated and the organisms may be 'breeding' in the hot water tank. May want to have it tested just as it leaves the hot water heater (or from the tank drain).
