I'm adding a 100 amp subpanel to my 200 amp service. I plan on running #2 copper to the subpanel, but am unsure as how to protect it. Is flexible conduit Ok? If so what size?
Also, do I need a breaker in the main panel or can I just use a 100 amp breaker in the sub panel?

You don't have to use #2 Cu, #4 Cu would be fine. Run four wires (3 #4THHN Cu and 1 #8THHN Cu) in a 1.25 schedule 80 PVC conduit. The wires should originate from a breaker in the main panel, you do not have to have a breaker in the subpanel unless it is in a separate building or local codes require it.
