Is there any anythnig I can do about this, or should I just let it ad to the 'charm' of the room?

I just spent 3 weekends stripping many layers of paint off the woodwork n my late 1900's dining room. My intent was to stain the wood, but after starting to sand it I realized all of the nail holes, since they are filled with putty of some sort, are going to leave light (or white)spots all over the wood.
reset the nails under the putty this will allow more room for your putty to match your color.Shouldnt be a problem you need just minimal room to add more putty.
So do that sand get it all prep work done and ready to go.Color with the stain you choose do not add the putty yet unless you arent going to seal this.But then put a coat of sealer on then putty over existing color with new color,wipe off excess,then put 1 or 2 coats of clear varnish or poly on that.
Reason I dont like putty on top of color is it seems to smear and make stained wood look marred,the stain then sealer 1st allows it to wipe right off without getting into stained color.

You can get many different colors of putty any place that sells paint.I dont know if I made this sound to confusing or if im tired from a long day any questions just holler.

yes,well put just like that was what I was trying to say.
The sealer part is after staining you might want to seal the wood which is like a varnish or poly,after you seal it then put in your putty (reset nails before staining in case of damaging the wood) then put 1 or 2 coats of your varnish or poly on will look great.Or I might wanna say should look great.
