I live in a 1970's vintage ranch house over a crawlspace. I am renovating the master bathroom. The floors were tile over a inch and a half thick motar bed. The subfloor in the shower was rotten and had to be replaced. The rot extended under part of the tile in the room itself. I have removed the motar bed in the entire bathroom. The remaining subfloor is only 1/2" thick and quite bouncy.
My question is: After repairing the rot, can I add a second layer of 1/2 plywood to stiffen up the floor? I intend to tile the floor over cement board.

I would add a sheet of 3/4" BC or AC grade of plywood (no CDX, it carries only a sheathing rating, not an underlayment rating).
That still may not be all that is needed if the joists are undersized, but I cant imagine they would be if they previously supported a mud bed. You'll have to determine if the joists are adequate. If they are then the 3/4"ly plus a 1/4" cement board should be sufficient.
