Holes in House Wrap & Sheathing

I am having a home built in Illinois and noticed that there were holes poking thru the sheathing and house wrap, in the attic area, about 2 feet below the peaks of the roof. The holes are probably about 2in x 3in. My builder said that these are normal (probably happened while the roof was being installed) and are of no concern. He said it does not matter, once the siding goes on the house. Is this true?
Am I going to have a water problem in the attic when we get a good storm with wind and rain?
