repairing holes in wood floor

I am currently refurbishing an older house
with wood floors. I'm interested in filling or
patching holes that were made for plumbing and
heating, holes vary in size from one (1") inch
to three (3") inchs. Also there are many gouges
and damaged boards. The owners are looking to
paint flooring with enamel and cover with throw
rugs, any suggestions would be greatly
appreciated thank you for your time.
