The chain with the slack is the one that you use the most.
When the door closes, the opener probably is set to give the door a slight push to be sure it is closed. That being the case, all of the slack in the chain is drawn to one side. The fact that it hangs a little below the rail is probably not a great concern. The rail is there to connect the opener to the wall over the door, not to support the chain. Come to think of it, the chain on my last opener sagged approximately 3/4 inch below the rail for several years. Unless it gets so loose that it wants to jump a sproket, I wouldn't worry about it.
