Air Conditioning Duct

I have 2 questions. I am installing duct work for a new air conditioning system in my house. I have the return skins in place. My first question is how do I cut the holes in the main return trunk to mate them to the holes in the return skins?

My second question is do I want to drill my holes through my floor joices for the refridgerant line to the condenser before hanging the main return trunk? If so, how wide should I make my holes?
