Musty Basement - Remove Pergo Floor?

Henry seems to have posted a lot of good info on eliminating musty smells. We're going to employ his crawlspace suggestions. Now, my new question...My husband and I purchased an old house (circa 1860) two years ago. Over the last couple of months during a period of excessive rain, we've developed a musty smell in our basement. There is Pergo flooring in the finished half of our walk-out basement and a minimal amount of water has seeped through the flooring. Now, despite a dehumidifier running constantly, the musty smell remains. Could I have mold under the Pergo? Is there any other way to get rid of the mildew rather than ripping the floor up?
