No, the order of fastening the drywall should have little effect. If what you see is very small bulges about the size of a nail head, then the nails or screws are coming loose. Shouldn't happen, but it could if the installer did not use enough screws or nails. Some codes allow the use of fewer screws than nails and I think that is a bad mistake because the drywall - particularly on a ceiling - will then sag.
If you are seeing bulges between the joists, then the drywall is too thin. Codes used to allow 1/2" drywall for a span of 24" between joists, and that is really stretching your luck. Codes in many places now require 5/8" drywall minimum on ceilings.
To patch the tape problem, remove the tape and add more fasteners, if needed. On the edges of the sheet, use screws every 6". Then replace the paper tape with mesh tape and fill again.
This might be a good excuse to remove the popcorn, if you need an excuse. It has become very unpopular stuff and most people remove it if they can.
