Smelly Sump Pump

We have a sump pump in a closet under the stairs and lately have noticed a terrible odour coming from the closet. Upon further investigation we have concluded it is coming from the sump pump. There is a few feet of standing water in the bottom, the pump is working, if the water gets any higher it does pump out, but only to a certain depth, then it leaves these few feet in the bottom of hole.

Is there anything we can do to flush out the system, or a chemical that we are supposed to be putting in to treat that bit of water??

It's our first house and the first time we have ever dealt with a septic system, so we are not sure what to do.
