The pitch pockets that made a mess were not likely caused by the stain, but were a result of uncured and low quality wood. If the deck is dry and will absorb a penetrating oil, it is ready to receive stain. Its best to apply it when temperatures are about 60 to 80 degrees F but can be applied down to about 40. Apply (roller, spray) enough stain to saturate the wood and wipe off all excess about 20 minutes after application. The best material is a penetrating stain with a semi-transparent pigment for UV protection. Penetrating oil will prevent moisture damage to wood. I use Penofin, clear redwood on a redwood deck. They make a product specifically for treated wood (www.penofin.com). Most oil based stains are similar in the way they work and have various oils and may contain waxes alkyds and other additives. It is probably better to get the job done sooner than later to keep the wood in top condition. Expect to reapply every 2-years.
