I know of no way of running the floor under them after they are installed.
No, you don't need to run the floors under the cabinets, but to avoid problems with installing the dishwasher, etc, I would space up (shim up) the cabinets 3/4 inch so the proper clearance is maintained from the floor to the top of the cabinet.
