my guess that you might start in the attic. Look for a way that an animal like a racoon, opossum, squirrel or maybe bats might be there or if there is a way to get from the attic into the chimney. If that doesn't give you any clues, see if you can safely get to the top of the chimney and look down it with a strong light.
The smell might not have been in the house when you were looking at it. But if an animal got into the chimney and died, which is not out of the question during the fall and early winter, that could be the cause of the problem. Could also be that an animal or bird got in there and carbon monoxide from the furnace killed it.
I sure can't say for sure what the problem is from here, but that might give you some ideas.
