I was thinking you had a hi effiency unit with 2 heat exchangers. Check your chimney and flue pipe. The water definately sounds like condensation coming back and going into the furnace. Is your chimney lined? Did this problem just start? I'm trying my best to help you here, I know it's cold out, I'm putting on 2 pairs of socks right now.
