Isn't this thing setting a code? Check your manual for a flashing light. In any case, it sure sounds like the flame sensor is defective or dirty. The thermostat is fine since the furnace is getting the message to start a heat cycle. That's all that the thermostat can do is request a cycle to start and that's clearly happening.
