Toliet bowl water will not completely leave when flushed out

When we placed tissue for example in our toliet and flush it first of all the water swirls and only some of the water goes down the drain but the tissue is still there. We remove the toliet from the wax ring poured water straigt through the drain in the floor and it went through fine. We then took a snake through the toile itself and it was clear. We change the guts on the upper part of the toliet and still we are having a problem with the contents of the toliet leaving completely. We live in a town house and we have two bathrooms the down stairs one is fine. We are having this problem only with the upstairs one. What can the problem be? Thanks in advance and have a nice day!
