Installing a hardwood floor perpendicular to the joists can help minimize deflections, but when the structure and subfloor are well constructed, the finished floor need not contribute to the floor structure and it probably makes little difference. There are lots of reasons for not installing across the joists, and with your well built subfloor system, those reasons can take priority. Dont worry about it. I have done it myself without a problem and there are lots of installations that change directions within the same room. The rule particularly applies when joists and subfloors meet only minimum requirements: i.e. minimum joist size or 24 inch O.C. with 3/4 inch plywood subfloor.
