Leaking around Windows

Having leaking problems - again - around 2 windows, which are located vertically to each other, one on the 1st story and other in the bedroom above on the 2nd story. Both are on the north side of the house with a large maple tree outside. Typically when things begin to leak it is because the gutter is full of junk from the tree. When my husband cleans it out, the leaking stops. However, with all the rain we've had, we are seeing it continue to leak despite having a clean gutter.
The gutter does have holes in it, and needs to be replaced. The roof has a very shallow pitch, being the back side of a cape cod style house. We did have the roof replaced because of leaking problems about 4 years ago. The windows are new within the last 10 years. What do we do?? If a professional is needed, what kind do we get and how can we find a competent one?
