Crawlspace - Exposed dirt floor SMELL/RODENTS/MESS

I know this is an oftenly asked question, but to customize my problem, here it is.

I recently purchased a split-level home. The "genious" who installed the furnace/plumbing has duct work and pipes going into the crawl space and routed according. However, this "crawl space" is the foundation underneath the first floor bathroom. They busted out part of the foundation to run the ducts/pipes. Anyway, when you look in there, you can actually see earth, debris, and pebble stones probably when the built the house. This opening creates odor/etc. and is a mess. What is the best method to get rid of this? Repatch the hole where the busted out the foundation to run the ducts/pipes? or just cement the whole space? Use the 6 mill visqueen(sp?)/gravel?....Please help.
