I suggest that you talk to your Pella dealer. There are some caulks that will not take stain. It's only been recently that paintable caulk came on the scene and the silicone in older caulk will not allow it to take paint. They should know how to deal with this and, if necessary, you might want to talk or e-mail Pella directly to get this resolved.
