Henry, you would want to be sure you have the toilet installed and seated with NO LEAKS before using the plumbers putty around the base of the toilet. If it leaks the plumbers putty will keep the water under the toilet base and cause problems with the floor rotting eventually. Or if upstairs, it will cause problems to the ceiling below also.
