Tinted Polyurethane: Clear coat first?

I'm applying tinted water-based polyurethane on a well-sanded parquet floor. I was told to apply 2-3 coats of the tinted polyurethane (depending how dark I want to go), followed by 2 coats of clear polyurethane. The problem is, when I apply the tinted poly to a test area, the results are blotchy (but I did figured out how to avoid brush marks). I think this is because of the inconsistent nature of the wood in the parquet. I am now wondering if I should first apply a thin coat of clear polyurethane to the whole floor to "seal" the sanded wood, and THEN apply the tinted, and of course finishing with 2 coats of clear. Any thoughts?

I am also wondering if it is a good idea to thin the water-based poly with water, especially the first sealer coat. Thanks for any advice!
