2 Major Problems

You have two major problems.

The first is that you should NEVER try to use any kind of stain/polyurethane combination for any type of serious woodfinishing because the limitation with these products is the very results you are observing: Blotchiness. Uneven coating.

The second problem you are facing is that latex based polyurethanes, despite their advance in recent years, still remain much inferior to oil based polyurethanes for durability and longevity in floor applications.

The ONLY place in which latex polyurethanes excel is in drying times, but you can achieve similar results with oil based polyurethanes with srying additivies.

All that said, the tried and true methods remain the best.

#1)-Stains, and oil based only, need to be applied directly to the unfinished wood for best results.

#2)-Only several coats of oil based polyurethanes should be used on floors.

#3) Latex based polys should still only be used for furniture or crafts despite what their makers state..
