The simplest thing to do is just to yank the old john and lay your flooring then reinstall the toilet, ensuring a perfect fit. Toilet removal is very straight-forward and pretty failure proof. You would just need to have a new wax ring ($.99) and an extra helper to help lift the toilet as it is rather heavy.
