raising up a toilet flange?

i am about to put down a thin sub floor in my bathroom over very warped hard wood floor (circa 1920). i want to put pergo down but i think it might raise the area around the toilet flange too high. i am afraid the wax ring will not connect. i am guessing the gap between the flange and toilet will be about 3/8". is that too much?
if so what can i do? i really want to use up the left over pergo.
p.s. i have already looked into water proofing the pergo.
