Not using the toilet still leaves the shut off valve with a possible loose washer in the system. When the pressure lessens in the water pipe from the use of the shower the less pressure then coming back up to pressure can result in movement.
However if it was quiet for a period before the noise it could be more like the water heater heating up. Except it should not last for an hour and a half. Try using just the cold water in the shower to see if that makes a difference. Turn off the water at the heater to eliminate bled through.
Do you have a pressure reducing valve on your water service? Sometimes these will create noise. Also backwater nipples at the heater. Do you know if you have them?
