Since the flashing to the chimney is intact (you re-caulked it), the next thing to patch is where the flashing goes under the shingles.
As the shingles age, they harden, shrink, and move a little bit. Gaps open up, and are invitations for leaks.
The last time I did it, I used fibered roofing tar, and can be gotten either in a caulk gun style or a gallon can. If you use a can, stir it up well first.
If it's wet, use a version rated to be applied on wet applications.
To test it, let it settle out for a couple of days, then put a sprinker on the roof. Was this post helpful? Yes: or No:
