In order to stop water from entering into the house around a chimney, the flashing needs to be inserted into the morter of the chimney, like so:

By inserting the flashing into the morter, the water cannot get behind the flashing. My guess is, there is water running down the outside of the chimney brick and getting between the brick and flashing.
You may want to try a really good silicone caulk and filling the gap between the flashing and the brick, but this is very likely not going to work. You have to stop the water from getting behind the flashing.
