Miller Furnace ... Clicking.

About a month ago during a lightning storm my miller gas furnace took a beating and during one of the strikes it starting making this really loud clicking noise. This noise is rapid and constant. I got it to stop by turning off the power switch located on the inside which looks like a relay for the fan and some sort of gas valve thing (forgive me for my great terminology there). The noise seems to be coming from the section of the furnace that has the intake for the gas. Could this be the problem, or maybe something preceding this? If it is, what is it called? Thank you
