closed loop hot water heating system

I am currently remodeling our basement in a 1950 brick bungalow with a closed loop baseboard heating system. The problem is: there are six valves (three pairs)that extend down through the new ceiling and are connected to nothing, or at one time were connected to heaters in the basement. Do I have to completely drain the system and remove the valves and refill, or is there another way or trick or option I can use?
