flooded furnace an return duct

i had the company come out that installed it the service guy got my air conditioner to work with out a filter in it left it run for about 20 min. then he couldn't get the furnace to run at all he said he tested the board and parts and they were fine but thy were to wet to let the furnace turn on and he had another call to go to so he left now all the gas pipe and parts are all rusted it runs but very good and is making a lot of noise i have some else coming to look at it but i would like some advice they all so said i couldn't use hepa fillters in any furnace because it would void the warnty on any furnace ?
