That is a sure sign that the sub-floor is flexing.

There are a number of different ways that floor tile can be laid.

But they general require a "buffer" layer between the sub-floor and the tile.

That buffer can be can be tile board or even plywood.

But in those cases the sheets are laid out so that the joints are staggered from the sub-floor and the screws that attach it are staggered so that they ONLY go into the sub-floor and not through to the joists.

There are also decoupling membrains that are used.

And you might have joist that are over spanded for tile and flex a little more than allowed. It does not have to be much.
