Thermostat change - power off question

I bought a Hunter programmable thermostat and the instructions say to turn the power off at the circuit breaker before taking out the old thermostat. I did so but the HVAC still runs using the old unit so I'm not sure if I could damage the HVAC (it's a modern/standard HVAC system with electric AC and gas heat)if I continue. What would you recommend to make sure I uninstall the old thermostat properly? Thanks
