I have the same problem. My batteries gave out in my garage door opener remotes. I replaced them both, but only one of them will re-sync up with the opener. I followed the instructions in the manual, and one works, and one doesn't. Mine are also the rolling-code type - no dip switches. If anyone knows how to fix this I'd appreciate a little help.
