Waterproofing is typically done before the tile is installed. A waterproofing membrane is applied to the backerboard and then tiled over.
You can seal the grout joints with a grout sealer. Many of these products have an application tip to make it easier. This won't waterproof your shower, just help to keep the grout from becoming stained.
