The flange bolt that holds the toilet down SHOULD slide into a hole on the 'closet' flange. The downside head of the bolt fits through an enlarged hole and then you can slide this sideways in a grove that is narrow enough not to let the downside bolt head pull through the flange. This then lines up with the holes in the toilet bowl.
A good book on plumbing should give you some nice pictures of this.
