What is the flashing doing under there? It should not be necessary...
Did you check all of the drain connections with the water running? Check during a toilet flush if the toilet drain is in the area. If that doesn't work, then fill the tub with water, pull the drain and check underneath.
Could water be seeping through at the floor/tub joint? Do you have kids -- if you do, you know how they love to splash!
