the wood/rock/ surface is leaching moisture or vapors and causing a bubble. Its just like blowing up a ballon. You need to further investigate the behind the scenes goings on. Painting green wood that has not been properly dried will do the same thing when painted.
this is definately your situation, consider your said around windows, and other areas by vents and such.
