I think it is preferable to remove as much mastic as possible. You can use a floor leveling compound to fill low spots, but it would be best to use a sharp floor scraper and solvent (water or oil base) to remove the major ridges. The preparation of your floor will pay-off as you move towards completion because you won't have problems with adhesion or bumps comming through. Are you going to float the floor on a foam underlayment? If you can feel the bumps in the mastic through a sample sheet of underlayment, you need to keep working. Once the bumps cannot transmit through to the final floor you are done.
