Alison:
Could be your flapper is leaking. Sometimes when the flapper goes bad the level in the tank drops and turns on the ballcock to refill. You can test this by using a little food coloring in the tank. If it migrates to the bowl, without flushing, then replace the flapper.
It may be something else, but I would have to have a few more specifics.
