We are currently installing new asphalt shingles on our "back"
roof and it has been raining when the installers put the new
shingles on top of the wet tar paper? Will this cause any
problems; mold?

I doubt there will be an issue with mold. I've seen shingles as taken out of the bundles with moisture between them and never seen any signs of mold. Keep in mind that shingles are lapped over each other and they will breath (keep in mind they don't seal themselves until they get hot from the sun). It would possibly mold if the tar paper was put over wet plywood but here again I would be more worried about the leakage between the plywood into the attic than between the tar paper and shingles.
