I just installed four pieces of 1/2" wonderboard on top of my sheet vinyl (not cushioned) bathroom floor. I used Flexbond thinset. Try as I might, I could not get the backerboards to be perfectly flat at the joints. I also used heavy duty scews to attach the backerboards to the subfloor. I plan to use the same thinset to install 12" X 12" X 5/16" ceramic tiles.

Am I in trouble because of this uneveness, or will the thinset help level the tiles as I install them?

You shouldn't have any issues with a slight difference in height, as the thinset would help to level a little. But I would have one suggestion. Even though Wonderboard does not require you to do so, I would go ahead and pack your joints with thinset, seat a fiberglass mesh tape into the wet thinset, and skim over just as if you were doing drywall. That will help prevent cracking in the tile over tbose joints in the future and should help to level those areas,especially if you feather the thinset away from the joint.
