I am installing a jetted tub using 12-2 sheathed electrical cable on a 20 amp GFI circuit. The pump motor has a grounding lug on it - should I connect this to the same ground as the power or should I run a separate bare copper wire back the the junction box ground?

There should be a connection for the equipment ground inside the little junction box on the motor. The lug is there so you can bond the motor housing to the metal water pipes (both hot and cold) with a minimum #8 solid copper wire.
