My Natural Gas Hot Water heater is located in a closet.

I want to paint the floor of the closet.

Should I extinquish the pilot light or should I just make sure I have small fan running in the area?

To be safe you should turn the pilot light out until the paint is dry and run a fan before you light it to be sure no fumes are left in the area.

Use latex paint - you won't have a problem - it isn't flammable...

What MR.Paint said is true,latex will not and cannot ignite.
If you using oil based yes shut it down to be on the safe side.

What about spray paint near gag hot water heater?

When painting a floor near the hot water tank, could it cause the pilot light to go out?

So, if I want to paint across our garage or even 5 to 8 feet away with latex paint, I can go ahead without disconnecting the flammable vapor sensor?

How do you shut off at hot water heater gas and pilot light?
